I actually think that she somehow found a way to make two of Freya's loves from previous lifetimes be reborn as her sons, given dream!Killian's comment about waiting 400 years for her in the pilot.
Which, really, would be some hardcore and well researched vengeance for her. But she's definitely been pushing Freya to get close to Killian a few times.
